I am wondering if it was possible to fit a GPS antenna to the Pi, and use this for Android Auto? This would stop the phone from heating and consuming the battery as quickly.

Yes, it is possible. Once OpenAuto Pro detects GPS module, it will forward GPS data to Android Auto automatically. In the past only Google Maps used forwared GPS data (Waze was using phone's GPS) but that might changed when Android Auto started supporting more navigation apps (it is internal stuff of Android Auto hard to confirm).

Whilst in Android Auto I have disabled my phone location but this results in a AA message requiring me to reenable location. How can I test that OAP has detected the GPS module?
Even if you have external GPS connected it is up to Google Maps when data from it will be used for location purposes. GPS module in the phone is still the primary one even if external GPS is connected. There is no way to disable GPS module on the phone and use external one only. Head unit that implements Android Auto projection has no control what GPS data source will be used (internal or external one). This is how Google designed it.
External GPS module is more like a helper for the internal one when signal is weak (e.g. in the city center with high buildings).

I bought one from Amazon which you can connect over USB. I don't think it's working or should I use a module that's connected to gpio?
The problem is, that my gps module inside my phone is not working anymore so I thought buying an external module over USB would solve my problem but I still have no gps connection. Any ideas? I've messed around a lot with my external GPS module and I can tell you that
1. Phone GPS will still be used, you can do nothing about it. 2. The difference is when your phone doesn't get a good lock, like if you keep it inside your pocket or under the seat, hide it somewhere. You'll see difference and then you'll know that the GPS module is pulling in data. 3. Checking if the module is working ok under linux: "gpsmon -n" 4. I've used u-blox

So when I drive on Waze it literally shows double my speed. With Gmaps, it calls out turns like 2 blocks early. I'm wondering if that's an Android auto issue but wanted to bring it up.

I just ordered a ublox NEO-M8U from SparkFun with Untethered Dead Reckoning and speed locking within 2s. hopefully it turn up as promise. I'm thinking of connecting the GPS module through an arduino and connect to RPI using USB. with so many USB modules (Keyboard, USB storage, GPS, video grabber, BT, Mic, CAN bus module) needed for OpenAuto Pro setup, will there be any CPU and graphic performance degradation? I hope it is all worth it.
