It gives you two options...
"Keep Wi-Fi connection".
Selecting this will leave the phone connected to the WiFi, BUT it will disconnect the phone from mobile data.
"Disconnect".

What is not obvious is, if you ignore the dialog, or close it by pressing the home button, it leaves the phone connected to the WiFi and keeps the mobile data active. This is the state you want for Andriod Auto to work.
The annoying part is this dialog appears every time you connect. But as I'm not normally looking at my phone at the time it's not a major issue.
